Very cool that there is friendly fire. Like it.

It seems like, per rules right now, if I fire into close combat and make a hit, I will either EITHER the enemy OR friendlies.

If I have something like a flame thrower, it seems like there should be a chance to hit both. I mean, its a flame thrower.

The chance to hit a friendly or enemy target when firing into a CC is Per Shot. If a flame template covered 4 models in a Close Combat, you'd roll 4 D12 to see which side gets hit by each shot - so you could hit 4 enemies, 4 friendlies, or anywhere in between.

Same goes if a Squad with 4 rifles and a machine gun fire into Close Combat - you'd roll 7 D12 to determine which side is hit by each shot, before rolling the actual attacks.
